indexer.php is missing?

I'm attempting to reindex but dev/shell/indexer.php is missing.

Does anyone know how to fix this or have a working indexer.php file?

Try the freshly minted http://devdocs.magento.com/guides/v2.0/config-guide/cli/config-cli-subcommands-cron.html#config-cli-cron-group-run. If you run magento cron:run twice it will rebuild the indexes.
